RIASSUNTO: BRAF è una serina/treonina chinasi coinvolta nel pathway delle MAP chinasi RAS/BRAF/MEK/ERK che controlla la divisione, il differenziamento, la sopravvivenza e la migrazione cellulare. Essa è codificata dall’omonimo gene BRAF che è mutato nell’8% dei tumori. Ad oggi sono state identificate circa 300 mutazioni missenso, che consistono per il 98% dei casi nella sostituzione amminoacidica in posizione 600 da Valina ad Acido Glutammico (BRAF-V600E). Tale mutazione comporta l’attivazione della MAPK in modo indipendente da RAS rendendola così costitutivamente attiva. È stato osservato che, oltre alla proteina BRAF canonica (BRAF-Ref), nelle cellule è espressa anche una variante derivante da splicing alternativo chiamata BRAF-X1. Le due isoforme, che hanno entrambe attività chinasica su MEK, differiscono all’estremità carbossiterminale per pochi aminoacidi (Ref: -GYGAFPVH; X1: -GYGEFAAFK); non è noto se esse abbiano interattori isoforma-specifici che possano determinare una diversa funzione nei processi cellulari ed un diverso ruolo nello sviluppo del tumore e nella risposta alla terapia.
Dal momento che le due isoforme coesistono nelle cellule umane ed è quindi difficile determinare le loro specificità, le abbiamo espresse nel lievito Saccharomyces cerevisiae. Esso non ha l’ortologo della proteina BRAF, tuttavia è stato dimostrato che l’espressione di BRAFV600E-Ref/X1 nel lievito è in grado di complementare la funzione delle MAPKKK di lievito Ste11, Ssk2 e 22, implicate nel MAPK pathway di risposta allo stress osmotico. Alla luce di ciò è stato effettuato uno screening per mezzo di un pool di ceppi di lievito deleti in geni non essenziali (Yeast Deletion Pool) per identificare interattori funzionali della proteina valutando la fitness di ciascun ceppo deleto esprimente BRAFV600E-Ref o BRAFV600E-X1. I risultati ottenuti hanno messo in evidenza la presenza di interattori isoforma-specifici e, andando a studiare i pathway in cui sono coinvolti, possiamo ipotizzare che le due isoforme di BRAF abbiano un ruolo diverso in due processi cellulari; in particolare che BRAF-Ref possa influenzare i processi autofagici mentre BRAF-X1 possa avere un impatto sulla sintesi degli acidi grassi. Lo scopo della tesi è pertanto la caratterizzazione funzionale in lievito delle due isoforme di BRAFV600E, determinando il loro impatto su autofagia e sintesi degli acidi grassi.
Per valutare l’influenza di BRAFV600E-Ref/X1 nel flusso autofagico abbiamo utilizzato il così detto “GFP-liberation assay”. Questo saggio consiste nell’utilizzo di ceppi esprimenti Atg8 (ortologo del gene umano LC3) fuso all’N-terminale con la GFP. Con la progressione del flusso autofagico, l’autofagosoma, sulla cui membrana è ancorato Atg8, si fonde al vacuolo; qui Atg8 viene degradato mentre la GFP libera resiste all’idrolisi vacuolare, si accumula nel vacuolo e può essere quantificata mediante Western Blot. Tali ceppi sono stati trasformati con plasmidi per l’espressione di BRAFV600E-Ref/X1 da promotore inducibile da galattosio. Dopo la crescita in mezzo contenente galattosio, le cellule sono state mantenute per 16h in condizione di starvation per indurre autofagia; sono state estratte le proteine ed è stato eseguito Western Blot con anticorpo primario anti-GFP. Tramite densitometria è stata valutata la quantità relativa di GFP libera rispetto a GFP-Atg8, parametro proporzionale all’intensità del flusso autofagico al momento del campionamento. I risultati supportano l’ipotesi di un’aumentata induzione autofagica nei ceppi esprimenti BRAFV600E-Ref. Per confermare tutto ciò, abbiamo eseguito anche il saggio della fosfatasi alcalina vacuolare (ALP assay) il quale consiste nell’utilizzo di ceppi esprimenti Pho8Δ60. La fosfatasi Pho8, che solitamente è localizzata nella membrana del vacuolo, a causa di questa mutazione rimane citosolica e pertanto la sua attività risulta essere direttamente proporzionale all’intensità del flusso autofagico. Come per il saggio precedente, abbiamo trasformato i ceppi con i plasmidi per l’espressione di BRAF (Ref/X1) e dopo la loro crescita in mezzo con galattosio li abbiamo mantenuti in condizione di starvation per 16h. Gli estratti proteici derivati da questi campioni sono stati incubati con un substrato che, se metabolizzato da Pho8, dà un prodotto fluorescente; la fluorescenza è stata poi misurata grazie ad un lettore di piastre. I risultati confermano la tendenza di BRAFV600E-ref di aumentare i flussi autofagici quando indotti dalla condizione di starvation.
Per valutare l’impatto di BRAFV600E-Ref/X1 sulla sintesi degli acidi grassi, è stato studiato lo storage cellulare di lipidi neutri, i quali vengono accumulati nella cellula di lievito in specifiche strutture chiamate lipid droplets (LDs). L’accumulo di LDs è proporzionale all’intensità della sintesi lipidica ed è quantificabile tramite l’uso del colorante specifico BODIPY e la successiva misurazione della fluorescenza media tramite citofluorimetria. Utilizzando ceppi esprimenti le due isoforme sotto controllo del galattosio, abbiamo effettuato un esperimento time course campionando a tempi stabiliti le cellule in coltura, fissandole e poi effettuando la colorazione. I risultati rivelano un aumento significativo di accumulo di LDs nelle cellule esprimenti BRAFV600E-X1 rispetto alle cellule esprimenti BRAFV600E-Ref e alle cellule trasformate con il plasmide vuoto. Appurato questo fenotipo, ci siamo concentrati sul capire quale fosse il target molecolare di BRAFV600E-X1, focalizzandoci su enzimi del pathway della sintesi de novo degli acidi grassi. Per prima cosa, abbiamo studiato l’accumulo di LDs in un ceppo di lievito contenente una mutazione nel gene Acc1 (Acetyl-CoA carboxylase, enzima coinvolto nel primo step di questo processo) la quale rende l’enzima iperattivo. Il ceppo è quindi caratterizzato da un aumento di LDs rispetto ad un ceppo wild type. In questo ceppo, l’espressione di BRAFV600E-Ref/X1 non determina nessuna differenza di accumulo di LDs tra le due isoforme suggerendo che BRAFV600E-X1 possa agire a valle di Acc1 o altrove. Abbiamo dunque provato ad inibire gli enzimi Fas1 e Fas2 (Fatty acid synthetase), direttamente successivi ad Acc1 in questo pathway metabolico, tramite l’antibiotico Cerulenina. Il trattamento determina una diminuzione delle LDs uguale per tutti e tre i ceppi, esprimenti Ref /X1 o con plasmide vuoto, suggerendo un’azione da parte di BRAFV600E-X1 su Fas1 e Fas2. Infine, tramite la tecnica del gene targeting, abbiamo ottenuto ceppi deleti per le elongasi Elo1 ed Elo2 che agiscono dopo Fas1 e Fas2 nella sintesi degli acidi grassi. Svolgendo lo stesso esperimento time course effettuato per le valutazioni precedenti, abbiamo osservato che l’effetto dell’isoforma X1 sullo storage lipidico viene perso nei ceppi deleti, suggerendo che Elo1 ed Elo2 sono target molecolari di BRAFV600E-X1.
ABSTRACT: BRAF is a Serine/threonine kinase, involved in the MAP kinase pathway RAS/BRAF/MEK/ERK, that controls cell division, differentiation, survival, and migration. This protein is encoded by the homonym gene BRAF which is mutated in the 8% of tumors. To date were identified about 300 missense mutations, 98% of which consists in the aminoacidic substitution in position 600 from Valine to Glutammic Acid (BRAFV600E). This mutation causes the activation of MAPK RAF independently from RAS, making it constitutively active. It was observed that, in addition to the canonical BRAF protein (BRAF-Ref), cells also express another variant derived from alternative splicing called BRAF-X1. These two isoforms, that both has kinase activity on MEK, differ at the C-terminus for few amino acids (Ref: -GYGAFPVH; X1: -GYGEFAAF). It is unknown if these two proteins have isoform specific interactors that could determine a different function in cellular processes and therefore a different role in the tumor development and in cancer therapy resistance. Because BRAF Ref and X1 coexists in human cells and thus it is difficult to highlight isoforms specificity, we have expressed them in yeast Saccharomyces cerevisiae. This model organism has not the human BRAF ortholog, nevertheless it was demonstrated that the expression of BRAFV600E-ref/X1 in yeast is able to complement the function of yeast MAPKKK Ste11, Ssk2 e 22, involved in MAPK pathway triggered by osmotic stress. Therefore, considering this, it has been performed a screening through a Yeast Deletion Pool, a group of yeast strains deleted in non-essential genes, to identify functional interactors of the protein evaluating the fitness of each deleted strain expressing BRAFV600E-Ref o BRAFV600E-X1. The results obtained highlight the presence of isoform specific interactors; studying the pathways interactors are involved, we could hypothesize that the two BRAF isoforms have different biological roles in two different cellular processes: BRAF-Ref could influence autophagic processes while BRAF-X1 could have an impact in in fatty acids synthesis. The aim of the thesis is therefore the functional characterization of BRAFV600E isoforms through S.cerevisiae, determining their impact in autophagy and lipid metabolism. To assess the influence of BRAFV600E-Ref/X1 in the autophagic flux we have used the “GFP liberation assay”. This assay consists in using strains expressing Atg8 (ortholog of human LC3) N-terminus fused with GFP. With the progression of the autophagic flux, the autophagosome, which has Atg8 anchored on the membrane, merges with the vacuole; here Atg8 is degraded instead of GFP that resists to vacuolar hydrolysis and accumulates as free GFP in the vacuole, so that it can be quantified through Western Blot. These strains were transformed with plasmids for the expression of BRAFV600E-ref/x1 under the control of a galactose inducible promoter. After the growth in a galactose containing medium, cells were maintained for 16h in starvation condition to induce autophagy; then proteins were extracted and was performed a Western Blot with an anti-GFP primary antibody. Through densitometric analysis it was evaluated the relative quantity of free GFP compared to GFP-Atg8, this parameter is proportional to the intensity of the autophagic flux at the moment of sampling. Results support the hypothesis of an augmented autophagic induction in strains expressing BRAFV600E-ref. To confirm these results, it was performed another assay, the Alkaline Vacuolar Phosphatase (ALP) assay, which consists in using strains expressing Pho8Δ60, vacuolar phosphatase truncated at the N-terminus. Pho8, that usually is localized in the vacuolar membrane, because of this mutation remains cytosolic and therefore its activity is directly proportional to the intensity of the autophagic flux. As the previous assay, we transformed strains with plasmids for BRAF (Ref/X1) expression and after their growth in a medium with galactose, were maintained for 16h in starvation conditions. The protein extracts derived from these samples, was incubated with a specific substrate that, when it is metabolized by Pho8, gives a fluorescent product; the fluorescence was measured in a plate reader. Results confirm the trend of BRAFV600E-Ref to increase autophagic flux when it is induced with starvation.
To evaluate the impact of BRAFV600E-Ref/x1 in the fatty acids synthesis it was studied the cell neutral lipid storage that are accumulated in yeast in specific structures called lipid droplets (LDs). The storage of LDs is proportional to the intensity of the lipid synthesis and is quantifiable by the staining with specific colorant BODIPY and the subsequent measurement of mean-fluorescence through cytofluorimetry. Using strains expressing the two isoforms, under the control of a galactose inducible promoter, we have therefore performed a time course experiment sampling at different time points cells, fixing them and then staining with Bodipy. Results reveal a significant increase of LDs storage in cells expressing BRAFV600E-X1 compared to cells expressing BRAFV600E-Ref or having the empty plasmid. Consequently, we wanted to understand what could be the molecular BRAFV600E-X1 target, focusing on the de novo fatty acids synthesis pathway. First, we studied the storage of lipid droplets in a yeast strain carrying a mutation in the Acc1 gene which makes the enzyme Acetyl-CoA carboxylase, involved in the first step of this process, hyperactive. This strain is per se characterized by an increase of LDs compared to the WT strain. In this strain the expression of BRAFV600E-Ref/x1 doesn’t cause any difference in LDs storage suggesting that BRAFV600E-X1 could act downstream of ACC1 or in another pathway. So that, we tried to inhibit the enzymes Fatty Acid Synthetase 1 and 2 (Fas1 and Fas2), that are directly downstream from ACC1 in the de novo fatty acids synthesis pathway through the antibiotic Cerulenin. The treatment determine a LDs decrease compared to the untreated that is equal between the three strains suggesting that BRAFV600E-X1 needs Fas1 and Fas2 to be active to induce the augmented LDs storage phenotype. Finally, through the gene targeting technique, we obtained deleted strains in Elo1 and Elo2, enzymes that acts directly downstream of Fas1/2 in this pathway. Performing the same time course experiment made for the previous studies, we observed that the effect of X1 isoform on the LDs storage was lost with these strains, suggesting that Elo1 and Elo2 are molecular target of BRAFV600E-X1
